Well, that is a very tough question to answer. Because of the amount of options, there is no definitive answer. In lieu of this, I will do my best to answer your question.
First, what kind of vest / harness system are you looking to use? a plate carrier, a chest harness, some kind of over armor, etc? I would recommend you look around at different companies to decide what you would prefer to use.
Second, you'll need to carry magazines for your AEG. First decide how many mags you'll like to have on you. Then decide how many mags youd like to fit into each pouch. Divide the number of mags by the number of mags in each pouch and you have how many mag pouches you'll need. Plan to put these on your weak side.
Third, you need hydration. If you plan on carrying water bottles, look to some GP pouches. If you would like to carry a nalgene bottle, look to GP pouches and/or nalgene pouches. If you want to carry cantenes, look to canteen pouches. For these three, expect to put them somewhere out of the way on your strong side. However, if you plan to use a bladder (like a Camelbak), look to a hydro pouch and expect to mount this on your back (if your platform allows).
These are all you should need. For all other things, look to general purpose pouches or other specialty pouches. For instance, most pistol mag pouches fit speed loaders well and a dump pouch works well for quick mag reloads.

I have a basic idea of the pouches I'm gonna want/need. My question is, which companies make the best MOLLE gear? I like the Eagle Industries stuff, but doesn't somebody else somewhere make gear thats similar or better?

Honestly, it is pretty hard to compare the high-end gear companies. Instead, I'll give you a list of my personal favorites.

dont waste ur money on expensive blackhawk or eagle sh*t for airsoft..... use military issue molle sh*t. get a chest rig/ MOLLE FLC 3 double mag pouches maybe, a dump pouch for empty mags, a utility pouch for gloves, extra gear, goggles,....and a radio pouch if ur high speed enough to use comm gear james

Did he just call my Eagle gear "sh*t"?!?!? I would have to agree with lavdriver that issue MOLLE gear is another cheaper way to go. However, sticking with issue gear doesn't give you the options that shopping through modular gear companies does. For instance, just getting an issue double mag pouch doesn't give you option of PALS webbing, snap closure, adjustable flap, elastic retention, etc. Lavdriver, you forgot about a way to carry water Either a canteen pouch, Nalgene pouch, or Camelbak should be incorporated into lavdriver's loadout. Also, radios aren't exactly "high speed" in airsoft, unless of course you are running with an ICOM or Kenwood. They are WIDELY used and are necessary for proper COC and for safety.

d*mn....someone knows their sh*t! lol but u r correct sir, i did forget water, the way we usually do it is strap canteens to our assault packs, which is what we carry instead of buttpacks, and carry a camelbak as our main water source. and eagle is good to go btw.

I'm on my way to having a MOLLE rig up and ready to run. I have an Eagle plate carrier, 3 mag pouches, and a hydration pouch. Now I just need a dump pouch, small pouch for compass/ misc stuff, a few pistol pouches, hydration bladder and another misc pouch. I might also get the plate carrier side upgrades in the future.

I haven't got room for that on my plate carrier. I'll be lucky if I can carry beef jerky, until I get the side upgrade.
